OP, I am hardly an expert on either city, but I used to spend a fair amount of time in SFO, and we would often go to Sears for an expanded breakfast. They specialize in all sorts of yummny crepey/pancakey/omlette things. And the price is right as well.
R7 Sears is a fun, old-timey place, but IIRC, there's always a wait, and there's a lot of tourists (because of its renown and its location.)

In New York, Perry Street, because the food is great, the room is beautiful, and it's an amazing value for brunch.
