I used to take the ferry from Atlantic Highlands to Manhattan. My office was on 8th Ave so that meant I had to walk to the other side of the island after getting off. But it beat riding NJ Transit.

I spent three years in Vallejo, commuting by ferry five days a week to SF. I hated it at first, but I began to enjoy it after about six months. It was just short of an hour, which gave me two hours a day of uninterrupted reading time, and it was never really super crowded, because I had slightly off-peak work hours.
I take a ferry across Sydney Harbour and under the bridge everyday. It's better than driving across the damned bridge!

The only pleasant ferry commute I can imagine is one in which I work as a contract landscaping consultant for Disney World and travel across the water feature from my apartment at one of its upper-end resorts every day, before any guests arrive.
